I don’t really know how to put this, so please forgive me if i don’t make any sense.
I was told the best time to pray the 3 witr is after tajjahud salah, but what difference does it make to Isha salah ?
I follow the Hanafi fiqh
4 sunnah, 4 fard, 2 sunnah, 2 nafl, 3 witr, 2 nafl
So if I want to pray my witr after tajjahud, do I pray my Isha as: 4 sunnah, 4 fard, 2 sunnah, 2 nafl, 2 nafl ?

What needs to be taken into consideration here is the frequency of doing nafl. If you offer your nafl regularly then the order would be:
4 Sunnah, 4 Fard, 2 Sunnah, (at Isha time) 2 nafl, 3 Witr (after midnight).
If you offer your nafl occasionally then the order would be:
4 Sunnah, 4 Fard, 2 Sunnah, 3 Witr (at `Isha time) 2 nafl (after midnight).
