I was wondering if we need permission to do certain zikrs such as all of the Divine Names 100 times each? (Or even some more than others?)

There is permission as long as one does one’s regular awrad first. It is a golden rule which Mawlana has repeated dozens of times that what the Shaykh prescribes and recommends to the murid is much more profitable for the murid than what the murid prescribes and recommends for himself.
